Actually Timor Leste has been an independant nation state since 1999. The incidence of "ninja's" in this occurence is residual elements of Indonesian government backed militias that actively targeted the civilian population of Timor as a response to the widespread secession movement.

I can concede that the current militant movement that is extant in Timor Leste has an involvement of Islamic extremists. However, it is internationally recognised (including by the UN) as an independant country. Perhaps you are thinking of West Timor, which sadly remains under Indonesian sovreignty.
