I just don't see when in the current continuity he could have picked up that many combat skills. In the first movie he basically just used the skills he learned in boot camp and it was his enhanced speed and strength that made him so dangerous. It is only after he was unfrozen that he could really have had time to start learning more advanced combat techniques.
In The Avengers, it's hard to tell how much better he has gotten at fighting because most of his enemies are aliens and he uses his shield a lot. However in The winter Soldier he gets separated from his shield quite often, and it looks like he is using a lot of new techniques in comparison to The First Avenger.
As for the power bases all being the same, that is blatantly untrue. In the comics, Natasha was born in 1923, and went through the Russian equivalent of the super soldier project. She was never frozen either. She just ages really slowly. In the movies she was born in 1984. Also, in all of the movies that he is in, Loki's powers begin and end at basic illusions. In the comics he has tons of different magical powers.
