I think the basic problem is people expecting different things out of Judo.
The original concept was basically a form of self-defense using whatever could be trained all-out without injuring an intelligent partner too often. IIRC there's even evidence that Kano tried working in striking but decided that you couldn't practice it in a realistic manner. If you are working from this concept then takedowns and heel hooks and whatever else should be allowed.
Modern Judo tends to emphasize what Judo is actually good at compared to wrestling, bjj etc, which is the throws. This gets exacerbated in the competitive side where the rules committee makes rules that promote the throw and the competitors isolate their training to focus on the rules. This isn't necessarily a problem, though, because Judo throws are actually really awesome and you won't see them being trained in other forms of grappling because they tend to be lower percentage for the effort you have to put into training.
I personally don't see the point in bitching about Judo because it has a cool thing that it does and if you want fewer restrictions there are other formats you can train and compete in.
One thing a lot of people forget is that counter-grappling is still grappling. If someone is going to football-tackle you you need the skills to either not get taken down, stand back up or break the other person quickly.

for those that want to play MMA, then judo's a useful element to cross train with.
learn from cross training (boxing, bjj/judo, muay thai, aikido, etc), but compete in MMA, for the most well rounded truth in fight sports.
